The aim for this position is to develop a universal computational pipeline for objective, accurate and automated detection of MRD in multiple hematological malignancies (acute lymphoblastic leukemia (ALL), multiple myeloma (MM) and acute myeloid leukemia (AML). The Saeys lab at the Inflammation Research Center (VIB), Ghent, Belgium, is offering an exciting PhD student position focused on the development of a computational cytometry detection method of measurable residual disease.

The position will involve analyzing single-cell RNA-seq and spatial Omics (including multiplex proteomics and transcriptomics data) by applying best-practice bioinformatics workflows. The research will explore the molecular mechanisms of intra-tumour heterogeneity to provide insights into cell fate decisions, malignant stem cell renewal, treatment response, and resistance in cancer.

By the end of the PhD, the successful candidate will graduate with a highly competitive set of experimental and computational skills, such as generation and characterization of patient-derived cell-type specific samples, state-of-the-art molecular biology techniques, multimodal data generation and integration, gene regulatory network reconstruction and wide range of machine learning approaches. For this we will generate high-resolution spatial chromatin organisation, chromatin accessibility and gene expression data for all major cell types forming the peripheral nerve environment (as well as controls), generated from the patient-derived iPSCs and integrate these data into the cis-regulatory networks.
